Doctor John Bubbles is a collection of bubbles that have become sentient. He is a crude character and is self-centered.
Dr. J. Bubbles has a few specialties, but they are worth mentioning. In his debut, Dr. J. Bubbles forces Billy Nimbusmuffin to stop raining. Alos in his debut Dr. J Bubbles' origin is revealed, showing that he was formed out of pure evil and dark magic.
Dr. J. Bubbles has once used rain to maximize himself and become so large he can smash a building on contact.
Lastly, John may have respawning abilities. This is shown at least thrice in his life...or "lives". First, Dr. J. Bubbles was once poppoed from a rainfall after becoming King of da Whole Earth, but continues to appear later. Then, in a doodle shown here ->, Dr. J. Bubbles drinks expired coffee and dies and is buried finally, in teh doodle where the Dr. absorbs rainfall, he is popped while demolishing the 2nd house.
Eddie McStratus: These 2 seem to be enemies, as Eddie si teh one who popped John while he was King of da Whole Earth. In addition, in Dr. J's debut, Eddie is the protagonist while Bubbles is the antagonist.
However the 2 may be frenemies as in several FNAF comics they work together and save each other many times.
Billy Nimbusmuffin: Billy and John have a love/hate relationship. Let me run it to ya step by step...
In the Dr's debut, he uses his dark magic to stop Billy's precipitation powers, which Nimbusmuffin then bawls about. While this hints they're archenemies, there's evidence they're co-scientists and villainize together. But their first appearance proves otherwise.
In most cases, Billy and John are fellow geniuses and plot attacks on me, Clarence, Sherlock, and Eddie. But the evil bond between the 2 may be even stronger, as in an unfinished docs story Billy Nimbusmuffin is a monster created from Eddie and Dr. Bubbles' DNA.

Dr. J. Bubbles' origins are even dark, first appearing in Eddie McStratus No. #1. In it, Mouse Wizard uses Dark Magic to create Dr. J. Bubbles. He used his Dark Powers to stop Billy Nimbusmuffin from raining and spits PHLEGM OF DOOM! to gross out Eddie. He also has an army of Mine Turtles and is immune to lightning. He even turns into King of Da Whole World.
